I assume you're talking about two CMF instances within a same Zope
installation.

When you create a new CMF site you're asked to create a new user folder or
use an existing one. If you accepted the default (create a new user folder),
then each CMF instance will use its own user database.

You just need to erase the "acl_users" of each CMF's root. You'll loose your
existing users but new ones will be created at the closest acl_user folder
in the acquisition path, and therefore they will be valid users for other
instances.
