In many cases we do exactly this; for example in a current project we use a
couple custom tools, the actions tool, url tool and the workflow tool.  In
my last project I ran across a bug in removing the registration tool and
fixed this in the cmf.

A lot of tools can be safely deleted. The Syndication Tool for instance
is not a Core tool. If you feel that a tool could be optional but that
in fact its deletion causes problems, please report it.
