I use ange-ftp to edit files using emacs, so I dont run into this issue.

But, you are probably running into this issue because of emacs backup file feature. There is a way to turn it off, but I have not dug into this in enough depth to just tell you how. The Emacs manual talks about this at http://www.gnu.org/manual/emacs/html_node/emacs_102.html#SEC108
